considering that there is better availability of tuning software and communications firmware for all things honda, using a honda ecu might be an option.
as stated above, the megasquirt controls have a better track record with the twincam engine. caarlo used megasquirt 10 years ago on his turbocharged twincam and there have been many megasquirt users who have succeeded with the megasquirt on a dohc 16v engine since then.
megasquirt controls on the suzuki twincam has nearly become main stream and there is even firmware already developed for it so tuning has been documented on the megasquirt forum.
if it were me, i'd run the megasquirt II ver. 3 unit with msextra firmware, tuner studio tuning application, 4 channel cop ignition, and sequential injection. that would cut your development and tuning time with a proven effective control system.

I have a megasquirt 2 V3 to, but is going to a g16 turbo baleno project that i will do after the swift, the thing is that i already have all the sensor's, ecu and intake manifold from honda, plus i have a moates ostrish2 from the old day's that i want to take the dust, out of the box i have a full capable ecu as i can use ectune, plus spare inputs and outputs that i will use for some nice things like an idea that i have to make a controllable cruise control system to interact from honda ecu to an arduino that will pull throttle cable, and latter when all gremlins are sorted i will attempt to use cop system with honda ecu to but that's for latter
